I'd combine every single legendary Pokémon into one badass Pokémon.
I would name it:
JESUS.

I can see it now.

JESUS used *FemaleDog-Slap.
It's super-effective!
Foe's UNIVERSE fainted.

Jesus would be a dragon/flying type. It would esencially be a 6ft man with long hair and a beard,  with the ability 'Religion'.
Religion automatically makes the enemy Pokémon confused.
