The fossils

What about for Kabuto/Omanyte fossil quest, you meet a man who will give you one of his two fossils for two of your pokemon, one has to be rock, the other has to be water. when you give those two pokemon to him, you get a fossil of either Kabuto or Omanyte, depending on the Attack and Special Attack, If attack is higher you get Kabuto, if otherwise you get Omanyte.
Just a simple suggestion, for a simple, one off quest

Like when you get in the past, you can catch pokemon there. But when you come back to the present, the pokemon turns to fossil. Then you revive it to level 20 (well, the default level in previous games)

What about this for aerodactyl:
A mysterious man comes towards you, just out of the blue. He will ask you for a favour. He tells you he is an archaeologist. He wants you to go to Gensei forest. He gives you a resin set and wants you to bring him a bit resin from the two biggest trees in the forest. He tells you he wants to know to which tree the old amber belongs, with other words in which tree the aerodactyl lived in the dinosaur era. The forest is a kind of labyrinth and has got a lot of wild pokemon in it. Also some trainers want to battle you. After a (long) search, you will find the centre of the forest. Two big trees stand there. You get the resin and walk back to the begining of the forest. The archaeologist will comare the resin with its old ambers. He knows which tree it is, he gets on the news and you get 1 old amber. In the old amber is still petrified resin and an aerodactyl, so you have to go to a place where people can turn fossils into pokemon.
