Well... considering my recent play of Leafgreen, I set my game with restrictions.

-Must battle as many trainers as possible
-NO TEMPORARY ITEMS
-One pokemon ONLY, (Excluding HM slaves)

Considering the above restrictions... The whole of the Elite Four is Impossible.

I don't know about that. I recently did pretty much the same thing on my own leaf green (except for the no temporary items thing) and my Blastoise did pretty well. Lorelei was the only one who got his health down into the red.

For me, the toughest in-game trainer is Wattson of Mauville City Gym. I was doing a similar restricted game as LeoReborn described, and for this one I had chosen Aron. His f***ing Magneton (pardon my French) whupped us at least 10 times before I finally wised up and trained Aron enough to evolve into Lairon, and even then we only beat him on pure luck.

You'll have to ask Amphi about that one, he was the one who suggested it. It can probably be that that's the only time anyone sees it. No one knows where it goes once the eclipse ends.

Raikou, Entei and Suicune would be traveling around the world like in the games, but where they were traveling would be specific to their elements. Raikou would be found wherever there is a large storm (like a hurricane), Suicune would never be found in the desert, and Entei would be running around the Ring of Fire in the Pacific.

As for Kyurem, how about the North Pole instead of Antractica (since Regice is already there)?

Yes, Alcatraz would be perfect for Giratina. Much better than Chernobyl (what exactly was I thinking?).
Manaphy would do just fine in the GBR. Perhaps Phione could be somewhere in the Caribbean.
Unfortunately, I don't know anything about the fifth-gen legendaries, so I can't provide any suggestions with them.  :(

We originally had Celebi in the Amazon, but I think Mew might indeed work better. Perhaps Celebi  could be in the Black Forest. Or how about a bamboo forest in China?

I have to agree with Roko, Deoxys makes a bit more sense. Perhaps Mewtwo can be found in that cave with the gigantic crystals in Middle/South America (the name escapes me at the moment). In the Kanto games, it could be found in Celadon Cave, and the crystal cave has such high temperature extremes that it can be assured that only the hardiest trainers with the best pokemon (and at least one ice type) would even try to go down there.

I'm not quite sure what you mean by that, but I can try to explain the logic behind our choices:
Mt. McKinley was chosen for Articuno because of its location, being just 3 latitudinal degrees south of the Arctic Circle.
Mt. Washington, in New Hampshire, is infamous for its unpredictable weather. It could be completely sunny and calm at one point, and literally an hour later it would be in the middle of a raging storm.
And lastly, we chose Mt. Vesuvius for Moltres due to it being a volcano (though, admittedly, any large volcano would work for the fire bird).
Did you have any other locations in mind for the birds? If so, I would be interested to hear them. :)

Crystal Dragon Jesus laws apply, of course.
When it came to Arceus, we mostly went with the game mechanics, which had placed him in the highest point in Sinnoh. So we just put him in the highest point on Earth.
This discussion mostly came up between us out of boredom, so we didn't really try all that hard or do much research.  :-\

A couple years ago, a friend and I got to talking about pokemon, specifically, if pokemon were in the real world, where the legendaries would be. We managed to work out the locations of quite a few, but I'm curious to see what other people would think.
Here is what we were decided on (that I could remember):
Articuno: Mt. McKinley
Zapdos: Mt. Washington
Moltres: Mt. Vesuvius
