Wow, this has gotten a lot more attention than I thought it would! I think I'll post an updated list in case anyone still wants to discuss this, to prevent confusion:

Articuno: Mt. McKinley
Zapdos: Mt. Washington
Moltres: Mt. Vesuvius
Raikou, Entei and Suicune would be traveling around the world like in the games, but where they were traveling would be specific to their elements. Raikou would be found wherever there is a large storm (like a hurricane), Suicune would never be found in the desert, and Entei would be running around the Ring of Fire in the Pacific.
Mewtwo: Giant Crystal Cave, Naica
Mew: Amazon rain forest
Lugia: Bermuda Triangle
Ho-oh: Mt. Fuji
Celebi: Black Forest?
Regirock: Sahara
Regice: Antarctica
Registeel: Below the Eiffel Tower
Latios and Latias: Venice, Italy

Cresselia: Anywhere there's a full moon
Manaphy: Great Barrier Reef
Darkrai: Anywhere there's a solar eclipse

Arceus: Mt. Everest
Victini: Statue of Liberty
Cobalion, Terrakion, Virizion, and Keldeo: Either all in Paris or one in Paris, Rome, Madrid, and Moscow
Tornadus: ??
Thundurus: ??

The pokemon with question marks next to their locations are those on which I'm not sure what the general consensus is. I'm also not sure if I got all the Legendaries from 5th gen, so let me know if I missed one.
Also, would Spiritomb and Rotom be considered Legendaries? Answered. Thank you Frenchfry.
As for Kyurem, how about the North Pole instead of Antractica (since Regice is already there)?

Rotom and  Spiritomb are not legendaries. They're rares, like Lucario.

Also, isn't Area 51's existence disputed? I don't think it should be used as a confirmed location.

Area 51 is a real life USAF base. It's existence is not disputed in the slightest.
The only thing is that there happens to be a much larger rate of UFO sightings around there.
(unusual for a base used to test out experimental aircraft)
Also, how can Darkrai be anywhere where there's a total solar eclipse? Doesn't really make sense to me.

Weren't a lot of those UFO sightings confirmed later to have been secret test flights of Stealth planes?

What about Reshiram and Zekrom, North and South Pole, Kyrum would be at the Equator.

Also Landeros, should be in a Crater, Torentoes in the Pacific and Thunderos on Mt Rushmore.

I still don't believe that manaphy and phione should be legendaries, and they should be on the same line as a lucario or a rotom. I don't care if the CEO of nintendo comes up and hits me with a pikachu saying it is, I don't believe it.

Just like when they said there was no timeline for the zelda series...

 In an interview they said something about Skyward Sword and a timeline. The stupid thing is that they keep saying that there is no timeline.
