There should be a way to make it where players have a alignment chart where they can be a villain - hero - or neutral by doing certain things or task in the game!

What do you understand by being 'evil', 'neutral' or 'hero'?

Evil:> to attack newbies and do quest related to stealing items and such
Hero:> to help someone with a quest a pokemon or being attacked by a higher level player
Neutral:>to just play the game not really doing anything but quest and the occasional pvp

i would also say stealing players pokemon for villains but i highly dout you can do that in the game.

No, there will be no obvious karma system. However, choices you make may effect the outcome of quests and the future quests available to you.
