What if you could also join 1 of the evil teams in the beginning and try to be a good grunt.

You can still try to beat all gyms and the elite four and the boss give you objectives like take out 2 weaker players and you will get money or this stolen pokemon. Then it would be fun for either site. You could both do quests, and the good guys have to battle the bad guys. It would be like this:

I found a second trainer just before the town.

I send out Charmeleon.
My foe sent out Frillish.
Charmeleon used shadow claw (hitting half frillish health)
Frillish used bubblebeam, hitting half Charmeleons health (he has 40% left)
Charmeleon used shadow claw and Frillish faints.
(Charmeleon grew to level 21)
The trainer sent out Pideotto, I sent out Omanyte.
Omanyte used roll-out hitting the Pideotto because it flew low.
Pideotto used gust, hitting Omanyte 1/8 of its health.
Omanyte hits Pidgeotto again and Pigeotto used fly.
Omanyte misses and Pigeotto hit Omanyte (it has 55% left).
Omanyte used roll-out and Pigeotto faints, Omanyte grew to level 21.

I came in Grison Town and healed my pokemon.

Hey want to battle?
Sure, go Quilava
Time for Omanyte

The trainers command their pokemon and they obey.
Omastar used surf, Quilava tries to dodge but fails.
Quilava has half its lives left and uses double kick, hitting a third of Omanyte's health.
Omanyte uses surf and Quilava faints.
The trainer sent out Parasect, Safur switches and sent in Charmeleon.
Charmeleon gets out of its ball with leer and Parasect uses leech seed.
Charmeleon loses a bit of its health, then uses Fire Fang and Parasect faints.
Safur wins and gets little money.

Good job, I should make more use of types.
Do that, I'll travel further towards Grison town

Oke, Meowth you are to strong for me. Turn back Omanyte and Charmander.

I healed them and walked towards the route to a little town trying to train some of my pokemon.

Sorry, Charmander, Omanyte go! We have to find a way to strengh up a bit.

Charmander, Char

Charmander turned white and grew a bit, it got a horn on its hat. It evolved into Charmeleon.

Charmeleon, Char, Char

Then a black shadow pokemon appeared, it was a weak budew, which couldn't deal with its shadowness.

Oh, that poor thing

Safur took the pokedex over budew getting information of shadow pokemon. Shadow pokemon are pokemon that can learn every ghost move, but it takes a lot of live-energy from the pokemon, few can deal good with it. Budew fainted and the shadow went towards Charmeleon. It started a fight with Charmeleon. After a few seconds the shadow fails to take over Charmeleon and Charmeleon takes over the power of the shadowness. It became shadow.

You really could deal with it? Wow, great.

Charmeleon learnt Shadow claw losing ember. Then we traveled further after I brought Budew to the pokecentre.

I do know what you mean I played both games, but what I meant was like you are a special ranger with quite permanent pokemon who won't fled if you use them, and you can battle with them. The only way to use the stylus is by capturing wild pokemon. So with wild pokemon you can chose either battle (to win XP) or try to capture it with your stylus. You can either lose if your stylus breaks or if your pokemon are out. If your stylus breaks you get a new one in the Pokecentre. That's what I meant and you have to pay for the stylus like trainers left money on the ground.

If you think this is unlike rangers, we could give them a new name.

Ok, then not.

I would chose ranger, because I never liked to have more then 6 pokemon and only 6 pokemon makes your team higher-leveled.

Thanks to a quest I saw lately, I thought about the possibility to chose the kind of trainer you want to be. I don't think this could allready be in the beta version but this is my idea:

You start the game, the professor gives you information and asks what you want to be:

1) trainer: has to catch its pokemon with a ball, which makes it hard to catch pokemon, but he is able to have more then 6 pokemon.

2) ranger: you are able to catch your pokemon with a stylus, but he/she has to chose his/her pokemon really well. Because when (s)he catches a 7th pokemon, (s)he has to release one. The ranger is able to battle with the pokemon and the pokemon will not be released unless the ranger says so.

Practical difference: ranger can catch pokemon easier, while the trainer is able to catch more pokemon.

I hope this is a good and possible idea.

I think it's quite a good quest, but not to attack you, why is bagon that special that you can only get him with a quest.
Second point, don't you think the first evolutions of the begining of quest (onix and geodude, etc.) are something for the begin of the journey, while typlosion and dragonite are much more likely at the end of the journey. With other words: it doesn't match. So it will either become steelix and graveler of golem and the same ending or you will have to take away the end and replace it for lower leveled pokemon like quilava and dratini.
