i had the idea of make a cave like the cerulean cave in R/B/Y that you only can access after you beat the brutal five or after get the 8th badge
on the entrance there could be a scientist/photographer that assumes that he saw mew inside the cave
on the mid there could be a strong npc (maybe one of the brutal five) thats challenge you because he wants get mew first
once you beat him when you get to the deepest part of the cave you see mew and battle it
if you try throw a pokeball he flees automaticly (making it uncatchable)
but if you beat him he will escape and drop something
this will add the pokedex page and that works as a proof that mew exists on the island, so the scientist/photographer rewards you for it
also after some updates this the pokedex mew's area could receive strange signals where some events happens like if you add a zapdos/moltres/articuno event mew's area could locate where they are

there could be some events on the game like the ones on the official games
like a prize rare pokemon from a tournament unlocks something
or an special guild war tournament that the winner guild can go to a special place where they can catch rare pokemons and get cool items like moon stones, rare candys, etc.
also there could be some pokemons like the dogs on GSC that doesnt have a fixed location and the loc changes every minute, there could be one of these pokemon per month and i dont say that these must be legendary, but rare ones could be catched this way, or maybe shinys EDIT: if you add the radio feature you could notice the players that X shiny or not was seen NEAR X place via radio

okay here's another idea
you could add on each city a building called stadium here you have battles with others with level limit or some special rules
if you win you can get some stadium points (SP) that you can exchange them for prizes that usually are on the casino on the official games (porygon, powerful TMs, etc.)
also users could watch other's battles or bid SP to someone, the ones that bids to the winner gets the percentage of the ammount bidded to the loser
math: total2*(ammount*100/total1)/100
example:
P1 vs P2 O1 bids 500 SP to P1 (22%) O2 bids 1200 SP to P1 (88%) O3 bids 2000 (%100) SP to P2 P1 wins O1 gets 440 SP (%22 of 2000) O2 gets 1760 SP (%88 of 2000) O3 loses 2000 SP
also the player could bid for himself but must be the same that the opponent bid to prevent it
this bid system could be only for tournament because this needs a lot of time of preparation
on PvP battles you could only bid a fixed ammount that must be the same for the two without observers
if someone run out of SP he/she must buy them, but only if he/she have 0 SP

since TM/HMs are something that you use one and you never get other could you add the feature to learn moves from a friend's pokemon?
example: i have a kadabra without shadow ball my friend have an alakazam with shadow ball so i could give my kadabra to my friend and after some time my kadabra could learn shadow ball too
of course this must have some requirements like some battles with your friend, same pokemon specie or evolution. the most importantly is to make the gived pokemon unusable and return it to the OT after a period of time to prevent steal
also you could add the feature to "sell" this so the players could become the move tutors
this could use you 1 slot for the other's pokemon and you must also use the pokemon with the move to teach
