will you be able to travel to the different regions like kanto and johto and with catching pokemon do you goto their region to catch them?

ooooh okay got yah nice soooo i'm pretty sure this been said before new to the site but is there going to be a new story line and or new bad guy team ex team aqua and so forth as well as the gym leaders

Declan_23 and I are working on a new story line...So yes to your first question.
As for the enemy team, there will of course be something you will be up against (assuming you choose to follow the story line, which by the way, you don't have to do), but I am not telling you who the new bad guy team(s) is/are, at least not until we are closer to completion.
And as far as gym leaders go, nothing has been finalized yet, but you can place money (in our donation box) on them being all entirely new.
