Hey there
Pokemon Universe Team! To begin, I'd just like to thank you all for your unceasing work and dedication to this project. I don't know where any of us would be without you.
But now, on to my list of ideas!
So, as stated in the title, my first and primary idea has to do with bases. What I mean is secret bases in the style of ruby/sapphire; I really enjoyed the ability to make for myself a secret home somewhere in the Pokemon world that I could decorate and show off and use to access a PC. I just thought that that was a really neat idea. I have a few suggestions regarding it, though.
1.) Extend the number of places we can use to make them. In Ruby/Sapphire, we could only make them in the sides of mountains and designated trees. I suggest allowing us to make them almost anywhere-and tree, any mountain, the sides of buildings, and I think that even an underwater base-one that you had to use Dive to get into-would be really cool. I think only inside buildings should be exempt. Maybe even holes in the ground? Though that could be chaos, so I leave that one to your judgment.
2.) I think that you might want to change the way people can make them. I like the idea of it being a Pokemon move, but maybe you could ALSO (as in, in addition to the move that allows you to make a base) create a disposable item that we can buy in stores to make them, that breaks after one use.
3.) I think that we should be given the capability to heal our Pokemon in our bases.
4.) Keep the capture the flag idea-that was a really fun minigame sort of thing, and would work really well in an MMORPG setting.
5.) That brings us to the subject of finding bases. I think that the dual item/Pokemon move setup would work well for finding bases as well. Maybe something that creates a pulse around the player, showing the "secret" entrances to people's bases for the visible area around them?
6.) I would really like the ability to create multiple rooms in our bases. I know that at this point you guys are probably stepping back and going "Woah, that sounds like a LOT of extra data added onto our world." But, really, there's another way you could do it. The only piece of data that actually needs to be in the main world is where the entrance is located and the graphic for it; the bases themselves can be an entirely different world class, with instance variables that are stored in the character's data such as number of rooms, how it's decorated, where the flag is hidden in the room (that's another idea-the ability to hide our flags in our bases wherever we want), etc. That way you just have to associate a player ID with each base, and then when somebody tries to access the base, it can go to that character's data and retrieve all of the information needed, and thus be part of a separate world. (I'm a programmer, if you're wondering at my knowledge of the technical side of things.) I think that that would avoid a ton of extra overhead in your world.
7.) I think that we should have the ability to just let all of our Pokemon roam around our base when we're in it-that way we can interact with them all freely. And not just talk to them, but actually feed them, give them items, give them beds to sleep in and toys to play with, etc.
8.) I think we should be able to set traps in our bases for people who try to come in. Secret doors and passages should also be included in this, and maybe Pokemon traps to-using Pokemon we store in a special box that we've caught that we have to train. That way, anybody who wants to invade your base has to fight their way through traps and search for secret rooms and passages to get to your flag. I think that we should also get more benefits for stealing flags, but I'll leave those up to you, not knowing how you do your reward system currently. I think that we should also be allowed to store money in a special bank box.

I hope some of these ideas were good, and I know that this will probably be a massive project, but if you want help with particulars, I'd be glad to help out. And if any of your programming is in Java, I'd also be happy to lend a hand.
I have just one or two other ideas that are unrelated:
Bracketed Survival Tournaments, where you go as far as you can, no healing items or anything. Just straight Pokemon matches.
Being able to make items like potions and antidotes out of certain (hard to find-the shops need to have some incentive to use them) ingredients.
A small list of new items-tell me if you wish to hear those ideas.
